Whats the loss in hp and/or tq with the box added? I would imagine this probably creates an interesting amount of turbulance to the air around the ITB and would alter the ultra sensitive lower rpm band.
Chris, just brainstorming here...but would it be possible to relocate the alternator (like your supercharger application), and have another intake pipe on the passenger side vent?

Yes, but I think that would block the hole on the right side. We've done quite a bit of datalogging, and the intake on the left side adds no intake restriction.
